Ein wichtiges Verfahren der biologischen Analytik ist die Sequenzanalyse von Nukleinsäu­ ren. Hier wird die genaue Basenfolge der interessierenden DNA- oder RNA-Moleküle be­ stimmt. Polymorphismen, oder auch die Identifikation von Or­ ganismen oder Viren, die sich anhand bestimmter Nukleinsäuremoleküle eindeutig erken­ nen lassen. Üblicherweise wird die Sequenzierung von Nukleinsäuren nach dem Kettenab­ bruchverfahren durchgeführt (Sanger et al, (1977) PNAS 74, 5463-5467). Hierzu wird eine enzymatische Ergänzung eines Einzelstrangs zum Doppelstrang vorgenommen, indem ein an besagten Einzelstrang hybridisierter "Primer", in der Regel ein synthetisches Oligonu­ kleotid, mittels Zugabe von DNA-Polymerase und Nukleotidbausteinen verlängert wird. Ein geringer Zusatz von Abbruch-Nukleotidbausteinen, welche nach ihrer Inkorporation in den wachsenden Strang keine weitere Verlängerung mehr zulassen, führt zur Akkumulati­ on von Teilsträngen mit bekanntem, durch das jeweilige Abbruchnukleotid festgelegtem Ende. Das so erhaltene Gemisch unterschiedlich langer Stränge wird mittels Gel­ ektrophorese der Größe nach aufgetrennt. Aus den entstehenden Bandenmustern läßt sich die Nukleotidfolge des unbekannten Strangs ableiten. Ein großer Nachteil des genannten Verfahrens besteht im erforderlichen instrumentellen Aufwand, der den erreichbaren Durchsatz an Reaktionen begrenzt. Für jede Sequenzierungsreaktion ist, den Einsatz von mit vier unterschiedlichen Fluorophoren markierten Abbruchnukleotiden vorausgesetzt, mindestens eine Spur auf einem Flachgel oder, beim Einsatz von Kapillarelektrophorese, mindestens eine Kapillare erforderlich. Der hierdurch entstehende Aufwand begrenzt auf den derzeit modernsten kommerziell erhältlichen Sequenzierautomaten die Zahl an parallel prozessierbaren Sequenzierungen auf maximal 96. Ein weiterer Nachteil besteht in der Begrenzung der Leselänge", also der Zahl der richtig identifizierbaren Basen pro Sequenzierung, durch die Auflösung des Gelsystems. Ein alternatives Verfahren zur Sequenzie­ rung, die Sequenzbestimmung über Massenspektrometrie, ist schneller und erlaubt daher die Prozessierung von mehr Proben in der gleichen Zeit, ist andererseits aber auf verhält­ nismäßig kleine DNA-Moleküle (beispielsweise 40-50 Basen) beschränkt. Bei noch einer anderen Sequenzierungstechnik, Sequenzierung durch Hybridisierung (SBH, Sequencing By Hybridization; vgl. Drmanac et al., Science 260 (1993), 1649-1652), werden Basenfol­ gen durch die spezifische Hybridisierung unbekannter Proben mit bekannten Oligonukleo­ tiden identifiziert. Besagte bekannte Oligonukleotide werden hierzu in einer komplexen Anordnung auf einem Träger fixiert, eine Hybridisierung mit der markierten, zu sequenzie­ renden Nukleinsäure wird vorgenommen, und die hybridisierenden Oligonukleotide wer­ den ermittelt. Aus der Information darüber, welche Oligonukleotide mit der unbekannten Nukleinsäure hybridisiert haben, und aus ihrer Sequenz läßt sich dann die Sequenz der unbekannten Nukleinsäure ermitteln. Ein Nachteil des SBH-Verfahrens ist die Tatsache, daß sich die optimalen Hybridisierungsbedingungen für Oligonukleotide nicht exakt vor­ hersagen lassen und sich dementsprechend kein großer Satz an Oligonukleotiden entwerfen läßt, die einerseits alle bei ihrer gegebenen Länge möglichen Sequenzvariationen enthalten und andererseits exakt die gleichen Hybridisierungsbedingungen benötigen. Somit kommt es durch unspezifische Hybridisierung zu Fehlern in der Sequenz-Bestimmung. Besonders geeignet wäre hierfür ein Oligonukleotid, welches bereits eine Hairpinstruktur ausgebildet hat, demnach also partiell doppelsträngig vorliegt, und einen zum freien Ende der tertiären Nuklein­ säuren komplementären Überhang besitzt. Um zu gewährleisten, daß eine Ligation ausschließlich an den irreversibel immobilisierten Strang des Doppelstrangs der tertiären Nukleinsäuren stattfindet, sollte das 5'-Ende des Oligonukleotids eine Phosphatgruppe tragen, während sich das 3'-Ende des irreversibel immobilisierten Strangs sowie das 5'-Ende des mit diesem hybridisierten Gegenstrangs eine OH- Gruppe aufweisen (siehe Fig. 2, Schritte 1 und 2). Nach erfolgter Ligation wird der nicht irreversibel immobilisierte Strang der tertiären Nukleinsäuren unter denaturie­ renden Bedingungen entfernt. Problematisch ist bei dieser zweiten Maßnahme, daß eine oft beobachtete unzureichende Effizienz des Ligationsschritts vor der Sequenzierung nicht mehr wie bei der ersten Maß­ nahme durch Amplifikationsschritte kompensiert werden kann. Fig. 3 zeigt eine bevorzugte Vorgehensweise zur Bereitstellung von als Sequenzierprimer dienenden Gegensträngen der tertiären Nukleinsäuren, GTN, indem die durch Behandlung mit einer ersten Restriktionsendonuklease (in Fig. 3 etwa die Erkennungssequenz CATG aufweisend) mit überhängenden Enden ausgestatteten Nukleinsäuremoleküle zunächst über eine Ligation mit flankierenden Sequenzabschnitten in Form doppelsträngiger Linkermo­ leküle versehen werden, welche erstens selbstkomplementäre Bereiche umfassen und zweitens distal an diese angrenzend eine Erkennungssequenz bzw. Schnittstelle für eine zweite Restriktionsendonuklease aufweisen. Bevorzugterweise handelt es sich hierbei wie in Fig. 3 gezeigt um eine Schnittstelle, deren innere Basen auf dem selben Strang identisch mit den Basen des besagten Überhangs sind (in Fig. 3 die Basenfolge CATG), mindestens eine der äußeren Basen jedoch sich von der entsprechenden, besagte Überhangsequenz vor oder nach Ligation flankierenden Base unterscheidet. Beispielsweise ist in Fig. 3 gezeigt, daß der zur Ligation verwandte Überhang "CATG" nach der Ligation an seinem 3'-Ende von der Base "T" flankiert wird. Wird nun nach erfolgter Amplifikation der Nukleinsäu­ remoleküle in Schritt (a5) mittels eines Primerpaars, von dem ein Primer mit einem Strang besagter Linkermoleküle hybridisieren kann, mit einer zweiten Restriktionsendonuklease geschnitten, welche beispielsweise die Erkennungssequenz "GCAGTC" besitzt, und wurde diese Erkennungssequenz in besagten flankierenden Sequenzabschnitten (also als Teilse­ quenz der angefügten Linker) bereitgestellt, so erfolgt ein Schnitt innerhalb der bereitge­ stellten Sequenzabschnitte. Nach erfolgter Entfernung des dann nicht mehr irreversibel an die Oberfläche gebundenen Strangs kann der 3'-Terminus des immobilisiert bleibenden Strangs intramolekular zu einem Hairpin rückfalten. Dabei ist bevorzugt, daß, wie in Fig. 3 gezeigt, die Erkennungssequenz besagter ersten und zweiten Restriktionsendonuklease unmittelbar an die eingeführten selbstkomplementären Bereiche grenzen, so daß diese Be­ reiche durch besagte Ligation um die beiden besagten Erkennungsstellen gemeinsamen Basen verlängert werden. Hierbei weisen die verlängerten selbstkomplementären Bereiche dort eine Fehlpaarung auf, wo sich nach der Ligation die die Überhang-Sequenz flankie­ rende Base (bzw. Basen) von der Erkennungssequenz der zweiten Restriktionsendonu­ klease unterscheidet bzw. unterscheiden (in Fig. 3 eine G/T-Fehlpaarung). Zur ein­ seitigen Ablösung der Amplifikationsprodukte vom Träger wurde die Amplifikationsmi­ schung durch eine Restriktionsmischung ersetzt, bestehend aus 12 µl 10 × Universal buffer (Stratagene), 1 µl Rinderserumalbumin, 4 µl Restriktionsendonuklease MboI, in einem Endvolumen von 65 µl. Nach der Detektion wurde erneut Primerex­ tensionsmischung zugegeben, welche nun die übrigen beiden markierten Nukleotide, FAM-dCTP und ROX-dTTP, enthielt. Nach erfolgter Inkorporation wurde erneut gewa­ schen und detektiert, und die Schutzgruppen wurden durch enzymatische Spaltung ent­ fernt. Hierzu wurde mit 5 mg/ml Chirazyme L Lipase (Roche Diagnostics) in 100 mM Kaliumphosphatpuffer pH 9 für 1 h bei 35°C behandelt. Anschließend wurde die Sequen­ zierung wie oben beschrieben für 15 weitere Zyklen durchgeführt. Claims (17)

1. Verfahren zur parallelen Sequenzierung von mindestens zwei verschiedenen in einem Nukleinsäuregemisch enthaltenen Nukleinsäuren, wobei
  • a) eine Oberfläche bereitgestellt wird, aufweisend Inseln von Nukleinsäuren jeweils gleicher Sorte, tertiäre Nukleinsäuren;
  • b) Gegenstränge der tertiären Nukleinsäuren, GTN, bereitgestellt werden;
  • c) die GTN um ein Nukleotid verlängert werden, wobei
    • - das Nukleotid an der 2'-OH-Position oder an der 3'-OH-Position eine Schutz­ gruppe trägt, die eine weitere Verlängerung verhindert,
    • - das Nukleotid eine Molekülgruppe trägt, die die Identifikation des Nukleotids ermöglicht;
  • d) das eingebaute Nukleotid identifiziert wird;
  • e) die Schutzgruppe entfernt wird und die zur Identifikation verwendete Molekül­ gruppe des eingebauten Nukleotids entfernt oder verändert wird, und
  • f) Schritt (c) und nachfolgende Schritte solange wiederholt werden, bis die ge­ wünschte Sequenzinformation erhalten worden ist.
1. A method for parallel sequencing of at least two different nucleic acids contained in a nucleic acid mixture, wherein

2. Verfahren nach Anspruch 1, wobei im Schritt (a)
  • 1. eine Oberfläche bereitgestellt wird, an welche mindestens Primermoleküle eines ersten Primers und eines zweiten Primers und gegebenenfalls ein Nu­ kleinsäuregemisch umfassend die Nukleinsäuremoleküle, mit welchen beide Primer hybridisieren können, irreversibel immobilisiert worden sind, wobei beide Primer ein Primerpaar bilden;
  • 2. Nukleinsäuremoleküle des Nukleinsäuregemischs mit einem oder mit bei­ den Primern desselben Primerpaares hybridisiert werden;
  • 3. die irreversibel immobilisierten Primermoleküle komplementär zum Ge­ genstrang unter Bildung von sekundären Nukleinsäuren verlängert werden;
  • 4. die Oberfläche in einer von Nukleinäuremolekülen, die nicht durch irrever­ sible Immobilisierung an die Oberfläche gebundenen sind, befreiten Form bereitgestellt wird;
  • 5. die sekundären Nukleinsäuren unter Bildung von tertiären Nukleinsäuren amplifiziert werden;
