Abstract
Vorrichtung und Verfahren zur automatisierten Extraktion von Nukleinsäuren, umfassend einen Körper, der teilweise oder vollständig in eine Reaktionskavität eintauchen kann, dadurch gekennzeichnet, dass mindestens der Teil, der in die Reaktionskavität eintaucht eine nicht-glatte Oberfläche aufweist. Nach Lyse wird eine biologische Probe mit einer organischen Substanz, vorzugsweise Alkohole oder Ketone, versetzt. Ein weites Ziel der Erfindung besteht darin, zu ermöglichen, vorhandene Liquidhandling-Geräteplattformen für die automatisierte Nukleinsäureextraktion zu nutzen. Basis der Erfindung ist die Beobachtung, dass Nukleinsäuren an die Oberfläche von strukturierten bzw. rauen Materialien (z.B. an Polymermaterialien) adsorbieren. Dazu ist es nur notwendig, eine Nukleinsäure enthaltende biologische Probe zu lysieren, um die Nukleinsäure freizusetzen. Dies kann mit dem Fachmann bekannten Puffern erfolgen. Nach Lyse wird die Probe mit einer organischen Substanz, vorzugsweise Alkohole oder Ketone, versetzt. Dieser Ansatz wird nunmehr mit einem Material, welches durch eine nichtglatte Oberfläche charakterisiert ist, in Kontakt gebracht. Unter diesen Voraussetzungen adsorbieren Nukleinsäuren an die Oberfläche des eingesetzten Materials. Nachfolgend erfolgen ggf. Waschschritte mit bekannten alkoholischen Waschlösungen. Nach Trocknung wird die adsorbierte Nukleinsäure durch Zugabe von Wasser oder eines Niedrigsalzpuffers (z.B. 10 mM Tris HCl) vom Material abgelöst und kann für downstream-Anwendungen eingesetzt werden. Die erfindungsgemäße Vorrichtung und das erfindungsgemäße Verfahren nutzt diese Möglichkeit für einen einfachen und automatisierbaren Extraktionsprozess. Die Vorrichtung besteht dabei aus einem Körper, der teilweise in eine Reaktionskavität eintauchen kann, wobei der Teil, der in diese Reaktionskavität eintaucht, eine nicht-glatte Oberfläche aufweist. Vorzugsweise verwendet man einen Hohlkörper, welcher Flüssigkeiten aufnehmen und abgeben kann. Besonders bevorzugt wird eine Pipettenspitze eingesetzt. Die Pipettenspitze ist so aufgebaut, dass sich an ihrer Außenfläche im letzten unteren Drittel ein strukturiertes bzw. raues Material befindet. Dies kann z.B. durch das Aufstecken eines passenden Ringes erfolgen (z.B. kann ein solcher Ring auf gängige Pipettenspitzen gesteckt werden, was die Universalität unterstreicht). Der Hohlkörper selbst kann aber ebenfalls über eine solche konstruktive Besonderheit (Rauheit) verfügen und somit aus einem Teil bestehen und in einem Spritzgusswerkzeug produziert werden. In der
Das erfindungsgemäße Vorrichtung wird für das erfindungsgemäße Verfahren zur automatisierten Extraktion von Nukleinsäuren wie folgt eingesetzt: Vorzugsweise nutzt man ein klassisches walk-away-Prinzip, d.h. die für die Extraktion benötigten Lösungen werden vorgelegt und sukzessive in den Extraktionsprozess einbezogen. Entsprechend der Zielstellung der vorliegenden Erfindung können für den automatisierten Extraktionsablauf sogar kommerziell verfügbare Extraktionsautomaten oder Pipettierautomaten eingesetzt werden, wenn diese über die notwendigen technischen Voraussetzungen verfügen. Die Probe wird in eine Reaktionskavität gegeben und mit Lysepuffer und ggf. proteolytischen Enzymen versetzt. Danach erfolgt die Probenlyse. Nach Lyse der Probe mit bekannten Lysepuffern wird dem Lysat eine organische Komponente zugegeben. In diese Lösung taucht die erfindungsgemäße Vorrichtung ein und wird in der Lösung mehrere Male vertikal auf- und ab bewegt. Nun befinden sich die Nukleinsäuren an dieser Vorrichtung. Danach wird die Vorrichtung aus der Lösung entfernt und in eine neue Reaktionskavität bewegt. In dieser befindet sich ein alkoholischer Waschpuffer (auch hierbei können bekannte Waschpuffer verwendet werden) bzw. nur ein Alkohol. In diese Lösung taucht das erfindungsgemäße Mittel ein und wird in der Lösung mehrere Male vertikal auf- und ab bewegt. Die Waschschritte können mehrere Male wiederholt werden. Nach dem letzten Waschschritt wird das die Vorrichtung aus der Lösung entfernt und außerhalb der Kavität kurz getrocknet, damit der restliche Alkohol entfernt wird. Im letzten Schritt wird die erfindungsgemäße Vorrichtung in eine weitere Kavität getaucht, in welcher sich Wasser oder ein anderer Niedrigsalzpuffer befindet. Auch in diese Kavität taucht die erfindungsgemäße Vorrichtung ein und wird in der Lösung mehrere Male vertikal auf- und abbewegt. Dies führt zum Ablösen der gebundenen Nukleinsäure. Aus diesem allgemeinem Ablaufprotokoll wird ersichtlich, wie einfach die automatisierte Extraktion nunmehr ist. Es muss keine Separation von magnetischen Partikeln mehr vorgenommen werden, wie dies bei der automatisierten Extraktion mittels Magnetpartikeln der Fall ist. Das Verfahren benötigt keine Vakuumfiltrationschschritte, wie bei der Nutzung von Filterplatten notwendig. Es benötigt lediglich die erfindungsgemäße Vorrichtung sowie eine Pipettierplattform. Vorteilhaft ist dabei natürlich die Universalität und Einfachheit der erfindungsgemäßen Vorrichtung, da man kommerziell verfügbare Standardpipettenspitzen nehmen kann. Für die Nukleinsäureextraktion wurden unterschiedlichen Mengen an NIH 3T3 Zellen eingesetzt. Die für die Isolierung der Nukleinsäuren eingesetzte Extraktionschemie wurde dabei teilweise aus dem kommerziellen Extraktionskit innuPREP Blood DNA Kit/IPC16X (Analytik Jena AG) genommen. Mittels eines Lysepuffers (Lysis Solution CBV) sowie von Proteinase K wurden die Zellen bei 60°C für 15 min in einem 2.0 ml Reaktionsgefäß lysiert. Die Lyse erfolgte dabei nicht im Extraktionsautomaten. Nachfolgend wurde das automatisierte Verfahren des Innupure C16 für die Aufreinigung der Nukleinsäuren verwendet. Die für die Extraktion benötigten Lösungen lagen in einer vorbefüllten Deep-Well-Platte vor. Die oben beschriebenen Lysate wurden in Kavitäten gegeben, die mit 400 µl Isopropanol befüllt waren. Die mit dem Ring versehenen Pipettenspitzen (das erfindungsgemäße Mittel) vollzogen 80x eine vertikale Eintauchbewegung in diese Kavitäten, wobei am Boden der Kavität jeweils eine Inkubation von 2 s abgewartet wurde. Danach wurden die mit dem Ring modifizierten Piepettenspitzen sukzessive je 10x in drei weiteren Kavitäten eingetaucht, die alkoholische Waschpuffer (Washing Solution LS, 80%iger Ethanol, 80%iger Ethanol) enthielten. Somit ist vom Anwender lediglich die Probe und die Proteinase K zuzugeben, die weitere Präparation erfolgt komplett automatisiert mit der Technik des InnuPure C16. Für die Lyse der Probe wird diese vom Innupure C16 auf 50° C erhitzt und durch 250x Auf- und Abpipettieren die Lyse noch verstärkt. Im Anschluss erfolgt durch die Pipettierfunktion des Hohlkörpers die Verbringung von 400 µl Isopropanol aus einer vorbefüllten Kavität in die Kavität mit dem Lysat. Alle weiteren Schritte erfolgten wie oben beschrieben.
Dargestellt ist eine exemplarische Ausführungsform des Ringes, wie er für eine Nukleinsäureextraktion nach dem erfindungsgemäßen Verfahrens eingesetzt werden kann.
